When ArcGIS for Server is federated with Portal for ArcGIS, it is not possible to disable the primary site administrator account as suggested in the security best practices guidance from Esri, and described in the document available from the following link, http://server.arcgis.com/en/server/latest/administer/windows/disabling-the-primary-site-administrator-account.htm.
