Bug

When applying symbology to a layer created by selection in Layer Properties, the selection is ignored and the symbology is applied to all layers.

This was resolved in ArcMap 10.6.1

Workaround

There are three workarounds for it.Use the Make Feature Layer tool.
  1. Create the feature layer using the query within the tool.
  2. When the layer is created, apply the required symbology to it. This retains the symbology.
Select the features using the Select Feature tool
  1. Right-click on the shapefile present in the Table Of Contents > Selection > Create Layer from Selected Features. A new layer is created from the selection in the Table Of Contents.
  2. Click the symbol icon within the Table Of Content for the newly created layer and apply the symbology.
Export the layer.
  1. Select features using the Select Feature tool.
  2. Right-click the shapefile present in the Table Of Contents > Selection > Create Layer from Selected Features. A new layer is created from the selection in the Table Of Contents.
  3. Export the data and make changes to it by selecting the features and right-click the layer. Data > Export Data.
  4. Apply the changes on the newly created features.
