When an MXD contains group layers, the functionality to drag and drop layers into a geoprocessing dialog box does not work correctly. In particular, the layer names dragged into the tool can be ambiguous if the MXD contains layers with the same name in different group layers. Based on the behavior of the geoprocessing drop-down menus, it appears that the drag-and-drop functionality needs to fully qualify the names of the layers dragged into a geoprocessing tool.

Drag the group layer that contains the feature class that you would like to include in the geoprocessing tool to the top so that it resides above all other group layers.
