When a map service contains two layers from the same data source that are related to the same table, the first layer of the service has two relationships listed at REST whereas the second layer has no relationships listed.

Copy the data to ensure that there are two separate data sources (either rename it and store it in the same geodatabase, or keep the same name and store it in a different geodatabase).
