Workaround

Convert the 3D features to 2D features:1. Create a 2D polygon feature class.2. Use the Append tool to copy the 3D features to the 2D feature class.

When 3D polygons are draped on a surface in ArcScene, features that have a vertice with an internal z-value of 0 will not render on top of the surface.
