What you are seeing is by design. The login credentials and layer information is cached when the connection is made. When a new connection to the same WMTS server is made in the same session as a previous connection, the same layer information will be displayed even if the username/password is different. To get a different set of layers, close all ArcMap/ArcCatalog sessions to clear the cached information and then add the connection again with the new username/password.Steps to Reproduce
