This issue is not reproducible at ArcGIS Enterprise 12.0. See https://enterprise.arcgis.com/en/portal/12.0/use/publish-vector-tile-layer-ref-cache.htm. "If you need to take the hosted vector tile layer offline, you must alter settings in the root.json file of the tile package before you publish".
