Using the Register with Geodatabase tool in ArcGIS Pro fails when the query layer is supplied from the Contents pane.

Workaround
Use Browse (folder icon) to select the non-registered database table or view within the tool, or navigate to Catalog > Databases > right click view > Manage > Register with Geodatabase.
