Workaround

Using ArcGIS 10.x desktop, connect to the 9.3.1 database as the owner of the data with invalid extent, open the feature property dialog, go to the feature class extent tab, and click on the Recalculate button. The extent of the feature class will be updated to the correct values based on the existing data. This option works even after the attempted upgrade has failed. The failed geodatabase upgrade can be resumed after the extent is recalculated.
