This is not addressed in the current Filter application. A new Filter application is being worked on and this behavior is discussed in the development work for it.

Workaround

Re-project the dataset to a Geographic Coordinate System prior to creating the service. Use the Project geoprocessing tool in ArcMap to accomplish this. Refer to the following documentation, http://desktop.arcgis.com/en/arcmap/latest/tools/data-management-toolbox/project.htm.
