Additional Information
The primary goal for collections is to provide a simple way to share stories. It also has the ability to contain some additional types of items as supporting content. But since the focus is on keeping the app and experience simple, only items that are shared publicly are shown when browsing to add apps to a collection. This issue is expected and is not something supported at this time; however, there is a way to do this for advanced authors.
To add an app that is not publicly shared to a collection, simply copy its link and add it to the collection using the EMBED option. If the user is logged in to ArcGIS and has permission to view the item, it will be shown. If the user is not logged in, a prompt to log in appears and the user is able to view the item after logging in.
Workaround
Set the desired web application public or share it with the organization.
