Bug
Though not utilized per our documentation, the 'Enable Token Service' functionality becomes available within ArcGIS Server Manager when Services Security is Enabled with Windows Users & Groups. Enabling the Token Services under this configuration breaks the Rest Services directory.

As of version 10.1, the Server Manager application built on the .NET Web ADF technology is no longer being developed or having issues fixed.Workaround
Disable/Do not enable Token Services when securing ArcGIS Server - GIS Services Security using Windows Users & Groups.Alternatively, secure ArcGIS Server using SQL Server authentication which supports Token Services.Steps to Reproduce
