The YMin value for the default extent of an MSD file created in ArcMap does not match the YMin value of the current visible extent in the map document it is created.

Workaround

1. Pull the layers.xml file from the .msd file, and open in a text editor to change the YMin value to match the value listed in the current visible extent.2. Place the layers.xml file back inside the .msd file in the layers folder.
