After review by the development team, it was determined that the behavior is as designed. By default, the tool applies a z-factor when the input XY and Z units are different in order to make Z the same as XY. The z-factor parameter is set when selecting the raster (because XY are meters and Z is feet). To override the default behavior of the z unit conversion, reset the z factor to 1. When a z-factor other than 1 is applied, while the z units are properly changed, the VCS becomes a custom VCS and the WKID changes to 0. If desired, the user can manually reset this.
