The Synchronize Mosaic Dataset tool adds a duplicate record to the mosaic dataset when there are fewer time slices in the updated source multidimensional raster file, resulting in a checkerboard in the data.

Workaround

Duplicate records share the same 'Group Name' attribute in the Footprint attribute table. Delete the identical 'Group Name' field to remove the duplicate record.
