The Select by Location tool does not return selected features if an initial query uses an empty layer as the target feature with the 'add to selection' option. As a result, future queries are run against selectable layers.

Workaround

Use selection tool to select any object and then use the Clear Selection button. Afterward, the Select by Location tool will work properly again.
