This issue is not reroducible in ArcGIS Pro 3.3 and behaves as expected. This issue is reproducible in ArcGIS 3.2.Workaround
Export the selection as a new feature class by right-clicking the point feature class, and click Data > Export feature, instead of creating the layer from Make Layer From Selected Features. The new selection exported is now separate from the parent feature class.
