The sdelayer -o alter command modifies the layer's secondary_srid in a sde.layers table and adds a SRTEXT "unknown" entry in a sde.spatial_reference table.

Workaround
Manually change the SECONDARY_SRID value back to the original setting before they run the command and the shifting goes away.Steps to Reproduce
