The save () method for Arcpy.mapping.MapDocument does not properly save the map document as compared to saving the map document from ArcMap (File > Save).

Workaround

Rather than saving the document with “.save()” use the Save A Copy method and save a version 10.0 copy of the document; saveACopy(in_MXD, "10.0").
