The behavior seen is a known limitation related to invalid or non-standard multipatch geometry. In this case, the model generated by CityEngine contains faces with incorrect winding order or normal orientation, which can cause inconsistent display and export behavior in ArcGIS Pro and other GIS clients. When the Terrain3D elevation surface is enabled, some faces may appear to be missing because portions of the geometry are coincident with or below the terrain surface. Exporting the multipatch to a shapefile can also produce visual differences because the underlying face normals in the geometry are not valid. Currently, ArcGIS Pro does not provide geometry validation or repair tools that detect and correct these types of multipatch issues. The Check Geometry and Repair Geometry tools do not support repairing invalid multipatch face orientation, winding order, or normal problems. As a result, ArcGIS Pro cannot automatically correct the geometry once it has been created. The recommended resolution is to correct the multipatch geometry in the application that created it and then re-export the model. While ArcGIS Pro development teams are investigating broader multipatch validation and editing capabilities, there is currently no workflow available in ArcGIS Pro to repair this specific type of geometry corruption. User can resubmit an Enhancement request for enhanced multipatch geometry checking and validation if needed.
