Additional Information
This behavior is a function of Network Analyst and is as designed. By default, Network Analyst is set to use the network dataset hierarchy during solves. This is a heuristic method of solving shortest paths where we get on higher-level roads and stay on them. When you add more origins/destinations, we may find a better path as more of the network is searched.
So a workaround is to turn off the hierarchy for the OD layer and solve both again. It should now give you the same results, as now it will use the exact shortest path algorithm. You can turn off (uncheck) the "Use Hierarchy" option using the launcher button on the "Travel Settings" section of the "OD Cost Matrix Layer" ribbon and then bring up the advanced options.
Workaround
Solve the layer without specifying the 'Date and Time' section.
