It is As Designed. The Make feature layer is different in Pro vs ArcMap. In ArcMap we used to copy only the selection set as a definition query. I pro we copy the entire data with selected features so any of your tools that run downstream of Make Feature Layer will still work with the only features you wanted. So Make Feature Layer now is like a copy of a layer. If you need selection you can edit the input to set a definition query on it. That definition query will only bring in the three features.Steps to Reproduce
