Workaround
The only fix seems to be the following, though other possible workflows have not been tested:
- Unregister ArcGIS Data Store from ArcGIS Server.
- Perform a clean reinstall of the ArcGIS Data Store A and B.
- Restore ArcGIS Data Store A:
- Restore the ArcGIS Data Store A using the restoredatastore command, which also registers it back to the ArcGIS Server.
- Register the ArcGIS Data Store A back to ArcGIS Server as a blank ArcGIS Data Store (brand new with no data) and import a WebGIS DR backup to the entire ArcGIS Enterprise site.
- Register the ArcGIS Data Store B back to the site.
