The layer transparency is transferred to the features cooked into vector tiles, as this behavior is beneficial in more cases than not. Transparency handling is currently under review, and this scenario will be taken into account during that process..Workaround
Dissolve features for the same classification (example: dissolve Roads based on WHO) before creating vector tiles.
