This is as designed.
This happens for the overlapping part of the lines. In an overlap, not intersect (which is a crossing relationship), the overlap feature in the output is generated from the first input in the stack, and geometry-wise, it is unique in the output when is duplicated for attributes.
If the order of the line features is changed using the Sort tool, run the Intersect tool again, this section will inherit Polyline2's Ms.
Workaround
The Pairwise Intersect (Analysis) tool returns correct M and Z values.
