Workaround

Use Featurelayer (any mapserver with a layer id e.g /0 /1 etc) in place of mapservice; If users are bound to add the service multiple times in the webmap. Now, renaming of the featurelayer shows up fine in WebAppBuilder for ArcGIS widgets.
