The geodata service does not use the connection parameters from the workspace properties to connect to a reference geodatabase but attempts to access the SDE connection file in the folder path used in ArcGIS Pro during publishing.

This is expected behavior. For geodata services, the ArcGIS Server account requires access to the connection file.
