The Recalculate Feature Class Extent tool is fixed in the ArcGIS Pro 3.2 release. The feature class extent update behavior is by design and has worked this way since the introduction of the file geodatabase.Workaround
Run the 'Recalculate Feature Class Extent' tool to update the extent.
