In ArcGIS Pro 3.1 and ArcGIS Pro 3.2_47934, the Delete Identical tool works as expected. Upgrading to ArcGIS Pro 3.1 is recommended.Workaround
Turn on Enable Undo when performing Delete Identical geoprocessing on published services. Refer to ArcGIS Pro: Undo geoprocessing tools for more information. Use the geoprocessing option Enable Undo turned on by default to set the default state of the Enable Undo toggle button. By default, Enable Undo is turned off.
