Additional Information
When creating a new project from a custom project template (an APTX file), the 'Create a folder for this project' checkbox is disabled specifically because the option is not supported when projects are created using this workflow.
In the past, the option remained accessible, and it is possible to uncheck the box. However, the choice in this workflow is unable to be honored by the team. The accessibility of the checkbox is purposely changed to emphasize that this option is not available and does not apply in this workflow.
ArcGIS Pro is working as designed based on the capabilities it has at this time.
Workaround
Manually save the project template in another folder.
- Open your project
- Go to the share tab
- Click on Project template
- Fill in all the necessary details
- Click on Save template to file option
- Save your project template to a new folder/location
- Click on Analyze and then click on Create
