This issue is addressed in ArcGIS Pro 3.5.Workaround
- Use a version of ArcGIS Pro lower than 3.1 (for example, ArcGIS Pro 3.0.3).
- Use ArcMap to perform the raster clip.
- Use the 'Extract by Mask' tool.
