This is not a bug but a behavior by design.
Web AppBuilder uses a non-vector tiled map service called Topographic as the default basemap.
When the 'Use Esri vector basemaps in supported ArcGIS apps' option is turned on, the basemaps contain a vector tiled basemap also called Topographic. It uses the same name as the Web AppBuilder's default basemap. But they are two different basemaps.
If the 'Use Esri vector basemaps in supported ArcGIS apps' option is turned off, the basemaps contain the same topographic basemap as the Web AppBuilder has. So it is eliminated from the basemap gallery.
Workaround
Uncheck the option of 'Use Esri vector basemaps in supported ArcGIS Apps' in Edit Settings > Map.
