This is not a bug. When 'Ignore layer visibility' is checked, the bookmark navigates to the location only. When 'Ignore layer visibility' is unchecked, the bookmark navigates to the location and restores the specific layer visibility saved with the bookmark. The documentation will be updated on ArcGIS Enterprise 12.1.Workaround
To control layer visibility with bookmarks, uncheck the 'Ignore layer visibility' box.
