After review by the development team, it has been determined that this behavior is as designed. ArcGIS Pro only shows wavy underlines for one condition, a misspelled word. Other applications show wavy underlines of varying colors for things like grammar errors or smarttags. But that is not the case in ArcGIS Pro, so the color does not need to be customizable.
