Additional Information
The aliasing seen in the lines which are the reported issue are actually a side-effect of anti-aliasing applied in display by Adobe Acrobat and Adobe Reader. Disable the anti-aliasing option causing the display in Edit->Preferences->Page Display (uncheck "smooth line art" and "enhance thin lines"). You can zoom into the lines to see that there is no issue with precision of overlapping features . The issue is a display problem only and not related to the features written into the PDF.
Workaround
Use the 'output as image' option, or use an image export format.
