Running the Get Count tool on a table or layer in the map, for which a join has been performed, to keep only matching records, returns the total number of records in the source data (as on disk) instead of the number of records “kept” after the join.

Workaround

After performing the join, choose to Select All features, then run the Get Count tool to return the number of records in the join.
