Running a Select by Location on extremely large datasets causes the following error: "An unexpected error occurred in the Select By Location command".

Workaround

Use smaller datasets or run a query on the polygon layer so as to only display a smaller area and then perform the select by location.Please notice the Support Severity has changed to High base on a request by incident #715,986.
