Workaround

1. Send the end user the portion of data to be registered in the Replica.2. Have the user add this data to a Map Document3. Instruct the end user to Create the Replica with the Option of Register Existing Data Only, adding the Geodata Service as the Geodatabase you want to Replicate Data to.Alternative Workaround:In the map document that is published, the layer name must match the name of the feature class in order for replication to recognize it. 2 polygon feature classes are given the feature class name by default. For standalone annotation , however, the class name is called “annotation layer” while the layer is given the name of the feature class. If you change the class name to be the name of the feature classm the wizard should pick this up. This means that you can only have one annotation class per annotation feature class to get this to work.
