This issue is fixed in ArcGIS Pro 3.6 and ArcGIS Enterprise 12.0.
Workaround
An alternative method for adding data from a UNC path before performing the join is to add the UNC path as a folder connection directly to ArcGIS Pro before publishing.
- In the Catalog pane, right-click Folders and select Add Folder Connection.
- Navigate to and select the UNC path containing the file geodatabase.
- Add the feature class from the UNC path to the map.
- Proceed with the join between the feature class and the stand-alone table.
- In the 'Share as Web Layer' workflow, register the UNC path to ArcGIS Server upon seeing the warning message.
- Publishing succeeds, and the joined data is visible.
