Projecting certain rasters from a projected coordinate system to a geographic coordinate system causes a shift in the projected raster, and data is lost.

Workaround

In ArcMap, set the Data Frame Properties to WGS_1984 and add some data in the UTM Zone 52N to set the transformation to Tokyo_To_WGS_1984_1 prior to following the above steps. The raster projects correctly once this is set prior to performing Project Raster. Workaround for second case was similar. Set the Data Frame properties of the MXD file to match the projection and transformation desired and run the tool normally. Also Data > Export works to create the correct output when the data frame properties are modified and used as the spatial reference.
