Pop-ups in ArcGIS Web AppBuilder display the opposite layer when using the Swipe widget.

Workaround

This issue is specific to ArcGIS Web AppBuilder. Use configurable web apps as a workaround.

To have similar functionality of comparing two layers, can use the Compare or Story Map Swipe and Spyglass templates. Image 8:
