This is as designed. Geometry is simplified before it is stored using the ITopologicalOperator.Simplify method to ensure topological consistency. For polylines, existing paths are merged where only two of them meet at a segment endpoint. In the code provided if the two parts meet at the same endpoint (2,1) then a single part polyline will be stored.
