On reconciling, the version changes command report edits made in the current version which are actually made in a different version.

Workaround

1. Its a 'Refresh' issue. Since the feature class is open in another map document, it shows such behaviour as the version is not refreshed. 2. Use the same map document to change the version as the process of changing the version would therby refresh the version and allow to view proper changes in respective versions.
