Multiple 'Use Constraints' are visible in the ArcGIS Online metadata editor, however only the first constraint is visible when viewing the complete metadata using ArcGIS Online.

This is definitely not a GP/Desktop issue. If there is a problem that needs to be fixed, the ArcGIS Online side is to be checked.
Users can see the Legal Use limitation element values for the online item with no problems when observing the item's metadata in Desktop or Pro, so the ArcGIS metadata is being saved and edited correctly and are transferred correctly to the online item. It is not clear what metadata style the organization is set to use, or exactly how/where the user is looking to see this information, which can be affected by the metadata style.
Depending on the circumstances this may be expected behavior or a bug that has to be resolved for ArcGIS Online in either the export or display components.
Typically, the Legal Constraints > Use Limitation elements do not map to Use Constraints. It is the General Constraints > Use Limitation that generally maps to Use Constraints.
