Layers do not show up at the REST endpoint when XTools Pro is installed, and the service is published with data copied over to ArcGIS GIS Server.

This is resolved in newer versions of the third-party XTools Pro software. For affected releases of XTools Pro, refer to the workarounds.Workaround
Uninstall XTools Pro 16.
Or
Unregister only the Selection Manager component in XTools Pro. This workaround does not require uninstalling XTools Pro.
