It is not possible to run a tool from the Search window if the toolboxes are not visible in the top level entries in the Catalog tree.

You need catalog path to open/run the tool.

Workaround

Select Toolboxes in Customize > ArcCatalog Options > General > Under "What top level entities do you want the catalog to contain?"
