Instances with auto-scaling rules deployed using the highly available GIS Server CloudFormation template which contains a Server Object Extension (SOE) fail to join the site.

Workaround
There are currently two workarounds:
After the new instance is created, log into the machine and navigate to Server Manager. Choose the join existing site option and the machine joins the site.
OR
From the newly created instance, use the joinsite.bat from the command line running CMD as the ./arcgis user.
