In Web AppBuilder for ArcGIS Developers Edition version 1.1, map service layers set to be hidden in a legend in a web map created in Portal for ArcGIS are displayed in the legend created by the Legend widget.

Workaround

Add each layer as a feature layer to the web map instead of a map image layer. If the 'Hide in legend' option is selected for the feature layer, the feature layer is hidden in the Web AppBuilder.
