In Portal for ArcGIS 10.5.1, removing sublayers under a federated ArcGIS Server 10.5.1 map image layer item causes the item to be overwritten with those changes.

This is as designed. If users remove a sublayer and then save a map image layer, that configuration gets saved to the layer item. This is a concious decision made by the item owner. Resharing/republishing the service is the correct way to regain removed sublayers. If a user wants to remove sublayers from the layer item (for example, for visualization purposes), but doesn't want that configuration to be overwritten on the layer item, remove the sub-layer in Map Viewer and save the changes to a web map. This preserves the sub-layer configuration within the web map, but leaves the layer item unchanged and in-sync with the ArcGIS Server service. Another option is to make a copy of the map image layer within Map Viewer and change the sub-layer configuration on that copy. Users can then save this copy as a new map image layer item.

Workaround

Reshare the map image layer from the ArcGIS Server Manager back to the portal to create a new item with the correct number of sublayers again.
