This bug is closed as a Known Limitation bug. In the future, ArcGIS Hub will be transitioning the ArcGIS platform's download system which resolves this issue.Workaround
To get the metadata with both the shapefile and file geodatabase exports in Open Data, set the metadata at both the layer and service level for the item.
